The only vendor selling Filler Metal is the Shopkeeper Machine located in the Amusement Park, but this option becomes available only after you've achieved one of the final endings, requiring you to complete all three playthroughs of the game. Once you've beaten the game, you can use Chapter Select to revisit the Shopkeeper, where Filler Metal will be available for purchase at 11,250 G each.
Although the price may seem high, buying Filler Metal is a more reliable method than repeatedly scouring the Factory. This is especially important because the Pod upgrades requiring Filler Metal are crucial for tackling the game's toughest enemies, which can reach maximum levels.
